Ernesto vivra une jeunesse dorée sur les bords du lac Léman où il découvrira une passion pour la voile et la compétition.

Il a fait des études au Babson College de Boston et obtient un Master of Business Administration à la Harvard Business School.

En 1996, il succède à son père à la tête de la société familiale Serono. En 1992, ce dernier avait dit : « La question est de savoir si l'on veut devenir un industriel, ou riche », Ernesto transforme l'entreprise familiale de traitements contre l'infertilité en une société de biotechnologie, dont il quadruple le chiffre d'affaires en dix ans.

Avec sa sœur, il possède aussi le Grand Hôtel Park, 5 étoiles, de Gstaad, des intérêts dans l'agriculture en Argentine et dans les mines de diamants en Guinée.

Selon le magazine économique Bilan, il était en 2004 la quatrième personne la plus riche de Suisse avec une fortune estimée entre 9 et 10 milliards de francs suisse. Il possède également la 64e fortune mondiale selon le classement Forbes 2010.

En 2006, il vend la société Serono au groupe pharmaceutique allemand Merck pour 6,9 milliards d'euro.

Début 2008, il crée avec sa sœur, le fonds d'investissement industriel Ares Life Sciences avec lequel il achète, fin juin 2008 pour 800 millions d'euro, la société hongroise Euromedic, active dans les secteurs du diagnostic par imagerie médicale et de la dialyse. Implantée dans 14 pays, la société détient 159 centres de soins avec un chiffre d'affaires prévisionnel 2008 de 284 millions d'euro en progression de 100% par rapport à 2007.

C'est sur les bords du lac Léman qu'il découvre les joies de la voile. Il remporte à quatre reprises le Bol d'Or, la plus grande régate d'Europe. L'idée de conquérir la Coupe de l'America lui vient en 1997, quand il aide Marc Pajot à constituer le Défi suisse.

Trois ans plus tard, il se rend à Auckland avec son ami Michel Bonnefous et assiste à la victoire de l'équipe de Nouvelle-Zélande. Il observe les voiliers, prend des contacts, pose des jalons. Pour la constitution d'Alinghi (une expression qu'Ernesto et sa soeur Donatella utilisaient lorsqu'ils étaient enfants ), Bertarelli met 50 millions de dollars de sa poche et recrute à prix d'or les meilleurs éléments de Team New Zealand, dont un pur joyau : le barreur Russell Coutts.

Ce débauchage lui vaut la haine de certains ultras néozélandais, et des gardes du corps durant tout son séjour aux antipodes. Alinghi remporte la Coupe de l'America dès sa première participation en infligeant un cinglant 5-0 à Team New Zealand.

Il remporte une seconde victoire en Coupe de l'America en 2007 mais sans Russell Coutts, avec qui il s'est fâché.
